First two definitely. Third I'm not sure, but I couldn't see why not. |

Any mammal or bird I could combine with Bornean Crested Fireback, Sumatran Trogon, Victoria Crested Pigeon, Silvery Pigeon, and Red Lory? |

Well victoria crowned pigeons can be combined with a lot (Pheasant pigeon, Bali starling, Montserrat oriole, bleeding-hearts, java sparrow, Pied imperial pigeon etc...) |

Mouse-deer would be a good match I think. |

So maybe adding Bali Starling and either Philippine Mouse Deer or Ground Cuscus would work?

Maybe check if the cuscus is omnivorous, in case it could eat the eggs and chicks, but I think both the cuscus and mouse-deer are ok. Bear Cuscus are mainly herbivorous/folivorous I think, and (almost?) exclusively arboreal, so they would be a good idea too. |

Bear cuscus could indeed be a good replacement for ground cuscus because after a quick research , I found out that the latter species does consume eggs from time to time . |

The Houston Zoo has this mix, but with the Gorillas being able to roam the entire area and the hogs being in their own riverbank. I think you should be fine with this mix. By the way, how would an exhibit with Elephants and Orangutans work out? Provided they have a separation area? |

Could Baird's tapirs and Jaribu storks share an exhibit? If so, are there any other South/Central American animals that can live with them? Also, can California Sea lions and Brown pelicans share an exhibit? |

I wouldn't trust the top combination but Baird's Tapir can be kept with a plethora of other animals. Yes, as said multiple times in this topic California Sea Lion/Brown Pelican works, so long as there's enough beach area for them. |

Would a lizard hand sized (including the tail) be okay around large constrictors with proper spacing? |

I think it's possible, Genoa keeps their boa in the same tank as the basilisk and Iguana, and other facilities do that with frogs. Boas prefer warm blooded prey anyway, so as long as it's kept fed it shouldn't have issues.
