Could I put Golden-naped macaw and scarlet macaws together?
It's completely possible. I've even seen small rescues manage to keep both of them with blue and gold macaws and sulfur crested cockatoos as well. Although they all had separate indoor areas except for the blue and gold and scarlet which were together.

Don't see why not. They will need different amenities, but assuming both are provided for sure.

So I'm building a dino zoo using only Cretaceous animals and was wondering if there's any small herbivores that can be exhibited with Microraptor. Any suggestions?

Probably any ornithopods decently larger than it (Hypsilophodontids around 2 metres should work). Small ankylosaurs too maybe.

Probably not a good idea since they would hybridise (unless you plan to keep them in male or female groups only).

And what's so wrong with that? Guinea fowl hybrids tend to do very well and are very hardy (including hybrids with other game birds especially chickens).

While it's whatever if on a farm situation, in zoos hybrids are never really wanted. Even accidental ones (such as Woolly Monkeys, Orangs) are being phased out for pure species.

Also, Mandrills work with any arboreal monkey I'd say, preferring African species naturally (I believe I saw them with Black Mangabey)

IIRC they have been combined with Red River Hogs too.

@tigris115 : A lot of zoos keep them with african medium-sized monkey species (e.g De Brazza's monkey) as FP stated . Bronx keeps/kept them with red river hogs (as Furka stated) and some other zoos even keep them with larger species (South Lakes for example has Pygmy hippo/Mandrill and Bioparc Valencia keeps their more docile relatives , Drills with Sitatungas , Southern talapoins , Mona monkeys , Egyptian geese and Pygmy hippos in a quite large exhibit tho) . :)

Valencia also had pelicans in that combo a year ago.

Is it possible to have a giant, open Aviary with many non-aggressive birds together from different continents but the same kind of habitat. (In this case, Rain Forests.)

Yes, it is very possible. I know the Tracy Aviary, Denver Zoo, and a few other zoos do that.
