Can they all live in one large exhibit? My main concerns are with the turtles- will they eat the fish? Also, would the fish and caimans be happy in the stagnant water required for the turtles?
If the cichlids are large enough, they won't be eaten by the matamatas. The water in Shedd's caiman display is partially stagnant. Shouldn't be a problem.

Could American alligators and manatees safely be exhibited together? I know they can sometimes be sighted together in the wild but since this a game would the gators attack the manatees?

Thanks for the ideas. :) So, this is the full combination-

Green Iguana
Dwarf Caiman
Matamata
Cichlids

Can they all live in one large exhibit? My main concerns are with the turtles- will they eat the fish? Also, would the fish and caimans be happy in the stagnant water required for the turtles?
I've actually tried to exhibit both caiman and matamata and it didn't end well for the turtles so beware.

In terms of game mechanics, well essentially nothing can be kept with anything, half the animals are rabid cannibals.

I like to have all my bases covered when I'm planning something like this out. And I just thought I'd give my experiences with matamata and caiman to the Toastinator considering how my dwarf caiman ended up having turtle stew for dinner.

In zoos caimans and crocodiles are often kept with fish and turtles. Because they are fed well, they mostly don't have any interest in eating the fish/turtles. Same goes for sharks. Are almost always kept with other fish or sea turtles for example.

But in the game predators will always hunt even if you give them "dead" food.

It is hard to know if that will happen with some downloads, as soem aren't coded to hunt and kill other animals. But one can always edit the files to stop animals from going on killingsprees.

Hmm ... Siberian roe deer/Long-tailed souslik/Common (European) crane?

I've seen siberian ibex/marmot but then again ibex ≠ roe deer and sousliks are smaller than marmots.

I've also seen crane/roe deer but idk if all 3 species would work (especially because of the sousliks' size but meh)

Well I guess it all depends on how much you want the guests to view the sousliks and also how much you want their population to explose in a huge exhibit. :P

It depends. Large troops will not work, though either 1 large troop with like a pair or 3 of the other will work. Otherwise a pair of each will work.

Best option is just single gender groups of both species, that way no hybridizing can occur (which is more often the issue than compatibility/aggression).
