I'm planning a peregrine falcon aviary, but I'm not sure how tall to make it and how much open space vs perching structures I should have. I've never made aviaries for birds of prey and I don't want it to be too constricting.
Currently, it's 4 high and slopes to 6 in the center, and it's 6 wide by 7 long (in ingame units, based on Sophie's aviaries)

Also, I'd like a bit of advice on a foliage combo for a zoo in southeastern Wisconsin.

My local zoo has a peregrine falcon aviary about that size. It sounds good to me.

Raptors can spend quite a long time perching in a single spot so, for small species, you don't need very large aviaries. I would recommend you adding some kind of "show" to let them fly once or two times a day if you use an small aviary, or just make a large permanent one. You might find some inspiration by searching "Bird of prey aviary" on Google.

Do Eurasian otters do well in zoos or am I better off with another species of otter?

I've seen Eurasian Otters in a zoo before, they seemed perfectly happy and lively.

So for a paleo zoo I'm building I'm gonna be including some Kaprosuchus. Thing is I'm not too familiar with them. Would I make the exhibit based on those for living crocodilians or am I better off doing something else?

Kaprosuchus is considered to be a terrestrial crocodile, so you should focus way more on the land area, perhaps limiting the water area to just a small pool for bathing and cooling down.

This may seem like a stupid question/statement, but I don't understand how a moat of water is sufficient to stop large primates escaping. Are they really that afraid of water? What happens if one accidentally falls in?

It's more about psychologically giving them a visible barrier as they might find one in nature to encourage development of their territory within the exhibit.

I don't think there are any herbivorous examples of either, so no risk there. I say go nuts.

If you want to be period accurate I can't help you though, both groups lived through a large period of time and encountered many plants.

I was wanting to give the tank a prehistoric feel to it but wasn't sure what direction to take. Then again I might just give them separate tanks.

If trilobites were similar to horseshoe crabs behavior-wise, foliage might not be a good pick for their tank, because they'd flip it over and tear it apart while they root in the substrate for food.
